Aftermarket Brake Controller and ABS

Anyone ever have any problems with their ABS conflicting with their brake controller. When stopping my trailer has started jumping violently. I am thinking it is the antilock brakes being amplified thru the trailer brakes. Any suggestions?
Thanks
