no it won't mess it up if you have a 4 channel amp to drive your door speakers and run all 4 channels to your amp(LF,RF/LR,RR) from the H/U...for me, what sounds bad is if you have an active sub and the dual play is on...

i have a 4 channel amp fed from the factory 6 disc and a LOC..this amp has a preamp for my sub amp which takes it's signal from the rear channels from my door speaker amp...when i have the dual play active i have a switch on the dash which kills the +12vt remote signal to the sub amp so only the door speakers are "on"...this makes it easier for everyone to listen... radio plays on the front door speakers, and "whatever" plays in the back..
