VGT can be the problem if you have periodic surges

Turbo oil leak can impact VGT solenoid
Surging - sometimes caused by bad EBP harness, ICP harness.
When you replace the EGR valve, you should also clean the EBP tube and the MAP sensor hose. They can get plugged and cause problems.
Could be miscellaneous wire chaffing problems. Check the locations:
