Make sure you are catching the drained diesel in a glass and look at it (i keep a 1qt clear bottle with a cap in the truck for this purpose). I suspect you just got a bad tank of diesel and you just need to keep draining. It happened to me and i was draining it very often (in the beginning every couple of hours and then less as time progressed). Since the light is going off then your sensor is likely ok. When they go bad the light generally stays on. Just keep draining when it goes on and after the current fuel is used up it keeps going on then look further. The 6oz drain seems about correct. Just make sure you open the tank fill cap as the pressure in the tank can cause more to drain out then necessary. The rough running may be a reason to get the latest flash. The induction flash was supposed to fix rough cold running and sometimes hard starting due to the injectors sticking. Was it flashed with in the last year?
