ANY time that an 03 has anything changed in the air system (EGR, VGT MAF etc) it must have the KAM (Keep Alivce Memory) cleared and must be allowed to go through a VGT relearn procedure. IF not done, it will not function correctly untill it has remapped itself, which can take a LONG time. Get it warm, unhook the batteries for 10 minutes, rehook, start and let it idle in park with the AC off for 5-10 minutes. IT should relearn. You should be able to hear a noticeable change in exhaust tone as it steps through the relearn procedure. IT will go through the steps several times.
BEfore you do, be sure that there are no exhaust leaks or fresh air leaks and that the MAF is clean. Otherwise it will never learn its maps.
