You should have two flat spots parallel to each other on the throw out bearing. One on either side of it. The clutch fork slips into those slots etc.. You should be able to reach up in there and put a little grease on the shaft. It would work best if you could have someone push in the clutch pedal which would expose more of the input shaft in order to grease it up better.
