You have to be sure you select "Powerstroke" in the vehicle setup.
I assume you got the Ford Enhanced package and activated it. (I believe you have to send an e-mail to AutoEnginuity, and input the numbers they e-mail back to you).
Your problem sounds like a fuel starvation issue. Check to make sure you can get a good stream out of the filter drain when you turn the key to on to activate the fuel pump. You should hear the pump (located along the frame rail under the driver's seat) running for about 20 sec when you first turn the key on.
