What Justin said for the air and then some. These seperators are notorious for leaking air when under suction but are not the only cause of air leaks. Some others are: poor fuel line connections, leaky injector return caps, poor design of sucking fuel instead of pushing fuel to the IP. Several ways to skin this cat.

Upgrade to a more modern filter/water seperator (similar to mid 90 7.3's) and bypass the old one.

Replace your injector return line caps if they are more than 2 years old with the return cap kit for about $30.

Ditch the old mechanical suction lift pump in exchange for an electric pump mounted pre-selector switch on your frame rail. If you do this one it is nice to have a manual cut-off switch installed just in case.

Have you checked you glow plug relay? I ended up installing a manual button (switch) for my glow plugs and it works like a champ. Some use the newer Relay out of the 7.3 (not sure what year) but I like the positive control of the button.
