I have taken mine in under warranty without removing the banks and had no issues, but it was for the blend door. I did tell my guy that is was on there and not to reflash me. They are pretty level headed where I am.

It has been my recent experience that many techs don't know what they are doing and leaving a tuner on, would leave an idiot an easy catchall to deny a warranty. Don't give them any excuses and make them work for your money. Besides, leaving a vehicle stock will allow them to easier diagnose the problem.
