Can the Excursion Limited's side and wheel well cladding be removed without hurting the finish on the paint? Or can I order an Excursion Limited from Ford with no cladding?

Welcome to the site, a wealth of info is published here.
The cladding should be able to be peeled off, there are products available that act as releasing agents for the adhesive. A body shop will tell you what works best.
If you do purchase a Ex with the cladding and take it off let me know. I had inquired at my dealership about purchasing it for my Ex but was quoted a $800.00 price. I told them to forget it.

FYI: The 2001 XLTs come with cladding too. It is "dark platinum" and doesn't go over the wheel lips. You may also delete that option on the XLT and get the smooth sides.
Sorry this doesn't help you with your Limited.

The molding is attached by a double stick tape. They had to remove them when I had fiberglass hummingbirds installed and they did not damage the finish .

I've never done it, but if it is just glued or double sided tape, I would try CAREFUL use of a heat gun to loosen up the adhesive.
