Ok guys, I spent ALL day Saturday installing the new set of JBAs that I got with EGR hookup. Here's the general breakdown:
-Full stock exhaust w/ EGR= FLUTTER
-JBA non-EGR headers,stock '00 Y-pipe & catback= NO FLUTTER
So I will withdraw my concept of the flutter source being EGR related but also am now 100% positive that it is not Y-pipe related either. The end result IMHO is this:
The installation of quality aftermarket tubular exhaust manifolds/headers is the only true remedy for V10 exhaust flutter.
I got "another" Y-pipe on my "old" F250, but it was the same as the original. That truck is gone now. The "new" F350 is much more quiet.
The necked-down "Y" that looks like a "T" pipe. I can't really make a power comparison because the old truck was a SuperCab-short bed- w/4.30 gears and the new truck is a Crewcab-long bed- w/3.73 gears. The new truck seems plenty stout, though.
I Dunno.......I bought mine in December, and it has the "necked down Y pipe", and I DO NOT have flutter. I haven't compared it, but I'm sure that the "necked down Y pipe" must cut down on power.
Somebody, maybe it was NoMO, was waiting for the next Y pipe. Did anything ever come of that?

NoMo I noticed the trucks on the lot in Austin Tx had the necked down pipe on all of the 5.4 motors and the V-10s had the normal messed up 180 pipe. All the trucks were 2001 model trucks, I wonder if they changed it to the necked down version to fix the flutter. I am getting tired of it, I hope to get an exhaust system on it soon, but I need to check and see if it will void the warranty..
While looking at '01s around Tulsa, I noticed that the "early" (Y2k) built ones all had the old-style pipe. It does help with the flutter, but doesn't cure it completely. N2BOOST is probably right in his deduction that only a good set of headers will eliminate the noise.
Another note-
The "late-build" '01s have insulating material under the hood and along the firewall. I'm sure this contributes to an over-all reduction in noise. Even if Ford isn't "fixing" the flutter, they at least seem to be trying to hide the noise.
