Did you bleed the adaptor line to the fuel pressure gauge sender?
Also, when was the last time you changed your fuel filters.
Have you tried to remove and re-install sencondary fuel filter (possibly not seated correctly) and make sure the stem is not damaged or not seated correctly.
Any noticeable fuel leaking around the secondary housing?
So you still have old spring. New one should be about 3/16" longer than the old one.
When I swapped out my OEM spring for the factory upgrade almost 2 years and 24K miles ago my FP has been reading between 75-80Psi.
I wouldn't recommend driving it if your Fuel Psi is below 45.

Gauges don't requiring bleeding. Pressure should build up very quickly. Your pressure problem has to be related to the regulator. You either bent the spring, left out an o-ring or did not put the air bleed orifice back in. I have seen all three occurrences. When replacing the regulator the air bleeds out of the system quicker than when you replace the filters and since you cycled the ignition we can pretty much rule out air.

UPDATE - I ohmed the gauge pressure sensor while running and compared it to what PSI the gauge should read. The gauge is working as intended.
This you will find to be "veddy intresting." I noticed the other day that the pressure seemed to be rising just a little bit each time I drove the truck for a few minutes. After first replacing spring, PSI was around 25-30. Now, after running some errands today, PSI at idle is up to 53!!
What SHOULD the PSI at idle be with the blue spring?
I have to wonder if I did not seat an O ring well enough, or maybe I did bend the spring and it whatever the problem is its working itself out!
Any thoughts?

Did the black plastic insert go back in where the brass relief valve inserts?
Is it cracked? Not seated?
I'm assuming that truck has the black insert. My recollections is 03/04 have it and 05-07 do not.

Do you think air in the adapter line would cause a low reading? If so, how would you recommend bleeding it?
Fuel filters are not issue. They are new and pressure was 45 before blue spring.
No leaking that I can see.
My Sinister FP gauge adaptor has a schrader valve to bleed the air right where the sensor screws on. From what I've read in the past people have had issues with a newly installed FP gauge that didn't bleed the air out of the adaptor line. Just a suggestion of things to check.

Update...... After driving about 30 miles, and watching pressure gradually rise, pressure is now holding at 58-60 PSI. Go Figure!! I am going to leave it alone (never did take it apart again) as long as it reads and runs well.
BTW, I also upgraded my FICM with a programmed unit from FICMrepair.com. The truck runs like a bat out of h$%^! Turbo response time was cut dramatically.
