I am currently running the SCT X-3 with standard programming (Street Mode) on my 05 CC 6.0. Over the past few months, I have added an S&B CAI Intake which replaced K&N(Garbage) kit. I have a 4" MBRP System that really hasn't changed the sound that much. I am assuming all of the programming and air/fuel ratios are good, because the truck never coughs the "Black Cloud". Is this normal not to smoke and also, the intake tends to "Fart" alot when the air temperature is cold. Should I add something, delete something? I am open for any suggestions. I don't tow anything heavy, just like the power to play.

If its not smoking, that means the tuner is using the fuel in the most efficient manner. It should NEVER smoke if its tuned right. Black smoke means you're wasting fuel - its not being burned fully & giving you the most power in that BTU. Its just going out the back, annoying people & polluting the air you breath.
It sounds like you have some good mods on it already, and unless you want to take it to the next level with bigger injectors, and another turbo (also check out "big oil" to fire those bigger injectors), I'd leave it alone. If you don't have gauges, I'd get em. You're a ticking time bomb if not. You really don't need the intake until you do some of the other stuff, but if it sounds cool, its your money.
Other things are head studs & a beefed up trans.

studs are for keeping the head gaskets from blowing as the long OEM bolts are prone to stretching and the blowing the gaskets.
I dont know much about an EGR cooler, maybe someone else can add to that.
I have similar mods on my truck, modest stuff to help it breathe, you can read my signature for those, I did turn my muffler around backwards, it sounds awesome, never heard another truck like it yet. Sounds like a jet engine idling and spools up so kewl. It rumbles when it first starts like a gasser until the turbo spools. It also sounds like a gasser when going through the gears after the turbo reaches high rpms. It is an 03 with the original turbo from the factory. I have heard someone say they sound a little different than some of the newer model turbos, not sure why though but mine sounds awesome, people are always asking about it.
