There is no "accessory battery" or "engine battery", both are connected to the same loads in parallel. If you have a bad battery, both should be changed at the same time, as the weaker old battery will drag the new one down.
Apparently they didn't give the charging system a good check, although they may have tested the batteries separately. You can do a rudimentary check with a voltmeter. If you don't get 14+ volts at the positive battery terminal when the engine is running, your alternator isn't putting out the proper voltage.
Your problem may be with the alternator and not the batteries. Also, a proper battery test is done with a fully charged battery, not one that's been discharged.
You may want to take it to a REAL battery shop, not a chain retailer like Wal-Mart.
