Paint really isn't going to hurt anything. Are you using some kind of rust converter/paint? If so I would advise only using that on areas that are rusty, as it tends to make a so-so paint/primer. There are good DTM (direct to metal) paints out there from Krylon, Rustoleum, Eastwood, etc.. but those really need to be applied over bare metal and/or rust that's been properly prepared.
I would obviously keep paint of things like brake rotors. Just being neat my nature I would also try to keep it off of things that are rubber because it won't actually stick to it and just make a mess as it flakes off.
