Help on a weired noise

I am having a problem my 04 F250 with 6 in edge lift kit is clunking cosistantly when the brakes are applied. I have had it in the best shop in town for over a week and they have completly gone through the front end they even shaved the body mounts. They are stumped and so am I. does anyone have any suggestions. Please Help!!

U joints still in line? Drop the rear trans mount a hair or shim down rear drive shaft because of different pitch on driveshaft? Carrier bearing needs to be shimmed down, for starters. How comprehensive was the kit? Who installed it and were they qualified to do so?

I did shim the drive line and the kit was by Donahoe and was installed by the best shop in town and they are stumped. The noise feels like it is coming from the passanger side floorboard but who knows
