Assuming it is a Ford factory unit and installed on the 2004 F350 in your user name (since you have not stated otherwise) I cannot offer specifics but just general thoughts on what might be going on:
I have no idea where the factory unit connects into the truck but basically the output of the remote starter needs to provide 12v to the dark green wire in the steering column harness-that is the starter wire so I would be checking for 12v there when the remote strart is activated. If no power there, then posibilities would be:
1) the wait to start wire has grounded (assuming this unit has one) or if there is a timer to delay for the glow plugs, maybe it is acting up and not sending a start signal to the rest of the unit after the prescribed time has passed.
2) check fuses (of course)
3) If there is a starter kill relay, possibly it is not functioning correctly.
4) If this unit has diagnostics on board, you may need to find out how to access it for help.
The 07 and older Super Duty does not have an immobilizer so no need to go hunting for that.
