I have read through a bunch of posts about how you should upgrade the wiring from the alternator if you go with a higher amperage unit.
The pictures I have seen with reference to the upgrade look like it is simply an added wire from the back of the alternator to the battery. It looks like the OEM wire from the alternator (i think to the GPR) remains intact. Am I correct?

No. In my case with a WranglerNW, the OEM charge wire is disconnected at the alternator and I left it connected at the battery but VERY well wrapped with insulation, in case I needed to put a stock alternator in on the road. The 1/0 welding cable on mine went from the alternator to the passenger side battery terminal and a 1/0 ground wire went from a stud on the alternator to the - terminal on the battery. Not too many have separate ground wires. Most are grounded through the casing/mount.

DB said to just hook up the factory wire and the aftermarket wire and run the aftermarket wire to the positive terminal of the battery that was most convient:

Talking about superduty. Mine is a 99.5. I must have misread the wiring diagram...I think my wiring diagram is the 2000 diagrams. i will check when I get home.
