You are not supposed to flush through the compressor at all. All of the procedures I've read have involved taking the compressor off the vehicle and turning it upside down (ports pointed into a container) and turning it by hand to expel all of the old compressor oil. You look for particles/debris in the oil, if there are lots of pieces you consider a new compressor. Otherwise, you reinstall. No flush solution should go through the compressor.
When I did mine, I didn't even remove the compressor to drain the oil, I flushed the rest of the system and lubed the O-rings and put it back together. Filled with R134a and have been enjoying it ever since. It's been about 2 months now, no problems, no apparent leaks.
If you flush through the compressor you blow debris from other parts of the system into the compressor and wear out the vanes in the compressor, as well as the front seal. It sounds like this is what happened in your case...oops!
