My F-250 failed to pass emissions so I had something adjusted by Ford to pass. The adjustment noticeably decreased engine performance. I assume they tinkered with injector pump (sorry I'm not more knowledgeable). My question is this: what did they most likely do and how can I reset to get more power>

Be prepared for about a pint or so of fuel to come out. You might have to crank for a little bit to get the IP filled once you are done. Dont go more than 15 seconds on and have a minute off.
Dumb question - when you open the IP and it leaks the fuel, won't that put air in the system? When I was picking up my truck (my first diesel ever) I was told every time air is introduced in the fuel system it will need to be bled through that valve on top of the fuel filter, now I know the IP is after the filter but still, won't that air mess things up?

Thats not TOTALLY true. To purge the IP, just open every injector line cap about 1 turn and turn the engine over. It took me 2- 15 second cranks to get my ip full and fuel to the injectors. I took a third try to get it running.
You open the caps at the IP end, or the injector end? Ain't fuel squirting out like a fountain, you know, cause of the high pressure? Does your truck have a remote trigger for the starter, or you just asked a buddy to help out for a few minutes?

Injector end. Just get in the cab, do a 15 second cycle, then check it. If theres no fuel around the cap, do it again and check. I just went straight to 2 cycles the first time because I didn't think it wouldn't be enough with one. Make sure you leave a minute of rest for your starter in-between cranks. And it won't come squirting out like a fountain Its high pressure but a TINY dose. Each injection is comparable to half a bb to a full bb I have heard. All you will see is some diesel fuel wetting around the cap and downward.
ALSO, when you finally get it to fire and run, keep the rpms up around 1000-1300. It will try to die, you can either try to keep it running or let it die and restart. I let mine die on accident after turning the IP up and starting was kinda hard..it wouldnt run enough for the starter bendix to cut out so it was running and trying to start at the same time.
So you open all 8 injector caps, run two 15-sec cranking cycles with a break between them, then if all injectors are wet tighten them down and crank third time till it starts? Or just go straight for the third cranking, then when it fires up and runs stable you let it idle then go out and tighten the caps down? Also what about the glow plugs, I assume they don't get messed up in the process?

No, they should be fine as long as you dont cycle them a lot. It won't really run with the injector lines loose, it might fire but I doubt it would run.
