I had a 94 E-350, and my recollection is that the transmission ECM was on the inside of the frame rail, just behind where the driver sits. I never knew my van had an engine ECM; I thought it was pretty much all mechanical. Someone else here can answer this one with more authority than me.
ECM's on every Ford I've ever owned where in the interior with the plug going through the firewall into the engine bay and usually on the passenger side. On my older body style 91 the ECM or TECA or PCM (pick your acronym) is in the passenger side footwell right below the inside blower housing. From the engine bay you can just see the large connector under the blower.

if its an idi it has no ecm only a tcm...the idis are compleatly mechanicly controled engines unlike the powerstrokes
