Previous owner of my '87 F250 6.9L removed the water seperator. Will a 7.3L fuel filter with the water seperator bowl on the bottom screw onto my 6.9L filter housing, or do I need to get a 7.3L housing to do this?

Get a WIX 33417 or Baldwin BF1222 to replace the factory 6.9 fuel filter. Those filters will take care of the water as well and will fit your existing head.
Switching to the 7.3 filter head is a good idea, as you can get rid of the external 6.9 fuel line heater in the process, and move to the integrated one on the 7.3 head.

Nope, wont work. Those are for 7.3 IDI's and the thread size is different. Not enough teflon tape in a roll to make up that much space.
Basically, you have two choices, and no, one of them is not threading a 7.3 filter on a 6.9 filter head. You must change the filter head to do that, then use the 33417 Wix (Baldwin BF1222) if you don't want a port for the water sensor from the 7.3 filter system or a Wix 33617 (Baldwin BF1222SP) if you want to use the sensor. Filter1 sells the Wix for under $20 each plus shipping. Your other option is to order a racor unit that threads on to the 6.9 filter head and has the water separator built in. They are expensive, often on back order and the replacement filter element used to be over $30 each.
I put the 7.3 filter head on my 6.9 and it was a very easy swap. Bolted to the same bracket etc. Same lines (inlet and outlet) and all. I did replumb with Russell ProFlex from the tanks to the filter head, but other than I wanted to, I didn't have to. Get the one of the filters listed above (on your preference of water sensor) and lose the bottom metal piece used on the 7.3 filter system which is a pain.
I have done the swap, let me know if you need any more information. Probably one of the best swaps I have made, both to the 7.3 filter and using the 33617 filter!

That is exactly why I didn't want a Racor (besides the high cost). I wondered just how long they would support this application.
There is another option, you can continue to use the 6.9 filter and install a PermaCool in line separator and filter, which I also have on mine. If water/dirt makes it to my IP, two filter/separators would have failed miserably! The PermaCool unit is like $35 from Summit or Jegs and the replacement, drainable elements (2 micron and 90 GPH IIRC) are only $15 or so each. If you want to check them out, go to www.summitracing.com or www.jegs.com and type in PermaCool Fuel Filter.
If you have access to the 7.3 filter head, that would be the easy fix. I have an electric pump and wanted a filter pre-pump as well.

i was looking yesterday at doing the same thing on my '83 6.9l. through my local NAPA store the 7.3 filter head and new filter, i dont remember what part number, was $40. the filter did have the water separator built in and replacement filters were $11. u may check your local parts house b4 ordering a bunch of stuff online. i was also told that you may check a local salvage yar for the 7.3 filter head. u might be able to get it there for less than the parts house.

Haha, that's okay - so your new 7.3 filter only costs $11? Does that filter also have a water sensor port in the bottom, in addition to the drain for the water separator? The usual WIX filters that have both the drain and the sensor port are like $35, so your $11 filter would be a real bargain - can you please check the numbers on it, and repoert back to us with them?
