Normally........ I put lines on after IP is installed. Try loosening the lines at the IP end so they will be moveable. The gear dowel should be at the 4 oclock position if the engine is at TDC compression stroke, 11 oclock if at TDC exhaust stroke.
Timing is done at the top of the gear housing and IP flange joint, should be a line to use on both parts. Check my photo link for IP R&R info
