REPLACING BRAKE CONTROLLER

I have given up on getting my 2005 factory brake controller to work on my enclosed car trailer. Can I unplug the brake controller and plug in my own brake contoller that worked great on my 2003 truck?
I thought I read a bulletin that you have to keep the factory brake controller plugged in which does not make sense.

Thanks any input!!

that is true because the computer will always check the on board controller pm me Ill try to find the service bullitan tat ford sent to trailer shops.
