What IP does it have? We have two 3.9's at work (neither has a turbo), one in a skid steer, and one in a chipper. If I recall, one has an inline pump, and the other has a rotary pump. If you have a 4BT, then you probably have a boost line leading from the intake manifold to a diaphragm on the IP. This limits the amount of fuel delivered at low boost levels to prevent excessive smoke. We had a lot of trouble with a DT360 where the diaphragm was ruptured, so it would never deliver the fuel amount of fuel. This may be a total shot in the dark, but worth looking into before tearing the motor apart.
