Any tune you run can cause a warranty issue. Right now, none are safe. If you do something wrong (blown engine or trans) and the dealer finds out you were running a tune of any kind, they will most likely void the warranty.
That said, I haven't read any issues with any of the tunes requiring the vehicle to have any major warranty work done. That's not to say it hasn't happened, just haven't heard anything on the boards regarding ANY of the tunes.
