After arming the alarm with the keypad, wait about 30 seconds and you should see the blinkers flash. This is the arming of the alarm siletly. Of course, your '06 may be a little different.
As for the key pod, the first time you press the button it locks the doors, if you press it again immediately it will arm the alarm and honk, otherwise like above, it will wait 30 seconds then arm the alarm silently.
That's how it's supposed to perform. Mine has performed this way since the day I picked it up from the dealer. I've actually sat in the truck and pressed the button and waited until it armed itself. If I opened the door, or turned the key in the ignition or anything else, it would set off the alarm. So I know it does work on mine.
As for 08Lariats issue, it sounds like something wonky is going on. Have you taken it in to the dealer to look at? Try and test it as I describe above and see what happens. If it doesn't go off, then you definitely have something wonky going on.
