Will an Audiophile subwoofer from a 2009 F250, plug right into a premium sound system on a 2009 F250? Is the wiring harness present behind the back seat although it's not a Audiophile system?
I don't know for sure but would think so. I would imagine only one harness for the radio to save costs.
Perhaps the dealer where you bought your truck would let you look at one with the Audiophile system.

the other question is, does the radio have the output for the sub???

Nope! I had a loaner with Audiophile system and tore the interior panels out to check it all out. Totally different harness and the radio is different (I am told).
I went ahead a ordered a used OEM subwoofer (oem box, speaker, amp) from a 2008 f250. I want to put it in my 2009 Lariat F250 with the standard premium sound radio. I figured there has to be a way to make this work. I understand it goes behind the rear seat on the driver side. The problem is I haven't the foggiest idea on how to hook it up. I may have to take it to an install shop. As a matter of fact, I can't figure out how to pull out the radio - there are no places for the usual tools to be inserted.
The harness atleast on my 08 F250xlt without the premium sound was hanging up under the dash by the radio. As far as removing the radio from what I remember its a screw on each side towards the bottom. The one is behind the panel with aux line input on the right side and the other is behind the same looking panel on the left side. Both have a small slot you stick a screwdriver into to release. Then after you take the 2 screws out it should pop off if I remember right. Then there will be 4 screws to remove the radio. The radio will need to have 3 plugins on it instead of 2 for the sub to work. You'll plug the hanging harness behind the dash into that then the other end has to be under the carpet somewere. I did it on my 07 F150 and it was under the carpet in one of the slits for a seat bolt.

Couldn't find the harness, so had to run the wire. Hooked up the power on cable (ign) to one of the aux switches. Connedted the sub to the speaker wires. Getting good sub sound.
I'm exactly in the same boat. I have a 2010 F-250 and just ordered the full OEM Navigation system that comes with a separate amp. Then, I bought a used OEM sub. Now, I haven't been under the dash yet, but I did search in the back for the wiring harness...anyone know if it's there or how far it goes back? Thanks
I failed to mention that I did find an unused wiring harness behind the radio, but it didn't look like it had any contacts in it. After removing the rear seat, I didn't find the other end of the harness. So, that's why I had to run new wiring to the radio and splice into the speaker wiring with a subwoofer kit available from most installation shops.
georgeobryan, I have a feeling that if your truck did not come with a subwoofer, you are going to have to do what I did. However, the new system you ordered should have a plugging for the subwoofer wiring. So, make sure you order the subwoofer adapter/plug for that system.

I've read that there is a junction at the base of the right rear passenger pillar that connects to the unused wiring harness that you mentioned. Anyone else know if this is true and if so, a wiring diagram?
