Took it to installer and they said it was just a setting that needed to be changed, so they got it working correctly and I'm very relieved.

This is a little late to conversation and I cant remember which Viper model I have, but to try to help with one of your last questions;
I did get my seat heaters, high idle and mirror deforsters hooked up to the Aux. (4) items total. My shop told me the climate control system is pretty sealed and they couldnt get the defroster hooked up to the remote at all.

So you can remote activate seat heaters when remote starting truck. If so what model alarm do you have? This would be killer to add in.

I started with a complete Python 991 and long story short ended up with some of the parts from a Viper 5901 which is the same thing but a different name (same manufacturer). I think my local shop charged around $125 to hook up the aux. controls. It was about 2 years ago and I dont remember exactly. Googling real quick, it looks like the 5704 is the new replacement for my 5901.
