The website is 90 percent accurate. The Order Guides are 99 percent accurate. Only the dealer's vehicle ordering system is 100 percent accurate.
The Order Guide doesn't show any restrictions on engine or drivetrain, other than that the KR requires automagic tranny. So have your dealerperson input a test order of a SuperDuty KR with 6.8L and your choice of drivetrain and see if it takes. If it takes, then you can order it. But you'd better hurry if you want to order a 2009.

Such nit-noid details are included in the 2009 F-250 order guide. You can download your very own copy from Sunrise Ford Fleet, Large Commercial Ford Truck Dealership
Click on "Download Center", then on the big yellow splotch for the 2009 models.
Study that order guide carefully, and then you'll know more than most dealerpersons about what is and is not available on a 2009 F-250.
But note my earlier comment about the order guide being only 99 percent accurate. The only thing 100 percent accurate is the dealer's vehicle ordering system (computer system). Plus this late in the game for 2009 models, many options may already be balanced out - so the order guide may have been correct when published, but OBE now.

For the wheels I was asked on the website to accept a change from 18in to 18in. So maybe just other tires. The sensor now seems standard on KR which was not in 2005. And for the camera it seem syou need the nav which makes sense. However can you get the lariat packages with the KR? I thought it is the other way round to ass KR to lariat?

No, you don't have to have the nav too. The backup camera is part of the Lariat Plus pkg, which does not include the nav. It's also part of the lariat Ultimate pkg which does have the nave as well as a bunch of memory doodads.

The KR (or KR with chrome pkg) requires Lariat trim, CrewCab body, and automagic tranny. But the Lariat trim can be base lariat, Lariat Plus, or Lariat Ultimate.
So if you want the fanciest SuperDuty pickup, you order the Lariat CrewCab with automagic tranny, Lariat Ultimate pkg, and KR (with or without chrome pkg). The KR has different 18" wheels than the other Lariats, so that's probably why the Ford website made you agree to the wheel change.
The Ford website allows you to add either the Lariat Plus pkg($1,000) or the Lariat Ultimate pkg ($4,000) to a KR: F-250 Build and Price
FYI... The following options are scheduled for early balance out for the '09 model year. If you want any of these options the order must be submitted to the plant no later then May 8, 2009...

thanks. Still there are some strange things. Why the Moonroof will be balanced out? Do they stop offering this option? For the other options it makes sense to me as they might take some changes. I am not an expert though.
What keeps me wondering why the V10 is NOT beeing balanced out as stated before. Is the 6.2L Hurricane / Boss delayed?
The 6.2 will not be available until 2010 calender year, not model year. I sure hope the V10 will not be discontinued, the 6.2 does not have enough torque!
