I have an early 99 and would like to upgrade the injectors. The stock injectors are Ford #: F61Z9VE527BRM

1.) How many cc are the stock injectors?
2.) Recommendations for largest size to upgrade

Bigger injectors require supporting modifications. What are your mods currently?

Stock e99 injectors are 120cc

You can upgrade to late 99-03 injectors which are 140cc. Direct swap.

But you will still a chip to utilize the extra fuel. Which requires Intake, exhaust, And gauges.

Do you have a HP goal in mind? Once you know what kind of power you are looking for, an injector choice can be determined. It is kind of hard to say what is best for you without knowing your goals.

Do be aware though, the bigger you go for injectors, the more supporting mods you will need.
