Had the ECM re-flashed and now it coughs and bucks so bad you can't drive it
2003 EX 6.0 75 k the oil line to turbo started leaking and left wife broke down on the road. Had it towed to dealership they fixed leak and re-flashed ECM  . When I picked it up it coughed and bucked so bad I was not sure what happened. I realized they re-flashed ECM with TS instigator hooked up and thought they fried the mod. I unplugged the mod and no improvement as a matter of fact it got worse. I took it back to ford thinking maybe the mod messed up the programming. They checked and told me the turbo was bad and needed replaced then after that was replaced they told me that the after market AFE air filter and the exhaust was messing ECM and it could not properly calculate how to run. So I took it to the original ford dealer that repaired the oil line for them to look at it. They found the EGR and Turbo solenoid to be in need of replacing. They told me that fixed the coughing and bucking but it had real bad turbo lag because of the exhaust and intake. I picked it up guess what after a few miles the truck started coughing again.
I asked the dealer if they did a test on the turbo to make sure the veins were adjusting, he was not sure and going to call me back. It seems to me that the turbo is stuck and is not allowing to build boost at low rpm and is building too much boost at mid to high rpm. I know this was long winded but any help would be greatly appreciated. I am guessing replace ECM with older software or changing intake and exhaust back to stock which I do not have.
Ok the dealer just called me and told me that they did test the turbo and it worked properly. He also told me that unplugging the egr valve made the coughing go away. He also suggested I reinstall the instigator and see how it works,
