Transmission not engaging

2014 6.7 had the fuel pump go bad at 213k. since I had everything out of it to do the fuel work I also did the delete on it. EGR, DPF, & CCV, While down went ahead and changed the filter in the transmission. filter was not motorcraft. prior to start i programmed with the scanner for the delete. upon start and inital test drive the transmission would not engage at all. made sure of fluid level and then thought maybe it was just air in the system so i revved the engine and it engaged and all was fine. got it hot and checked fluid level and added one qt making 9 total for refill. since that point the transmission still has the same behavior every morning and as it gets colder the woprse it gets. once it is hot it will engage fine as it should. it does feel like it has a different programm as now it seems to need to be at 2000 rpm to drive 70 when before if I remember correctly it would stay closer to 1500. i am wondering if the filter itself is part of this problem or is it something else.
